Most employers would fire him if he refused to do the job he agreed to do when he was hired.
Whether or not he agrees with a particular war or not, he shouldn't be working for the military if there's a chance that he's not going to agree with its philosophy.
It's like going to work for PETA and then finding out that now they believe it to be wrong for people to keep cats locked up inside a house. At that point, you have to ask yourself if your views still line up with your employer's. And if not, you move on and get a job with someone whose philosophy you can subscribe to.
(Drew Carey would add "Otherwise, you just do a half-assed job like the rest of us who hate our jobs." Though in this particular application, other people's lives might be at stake if you do a crappy job, so I guess that borders on poor taste.)
